Genome fluctuations in cyanobacteria reflect evolutionary, developmental and adaptive traits

John Larsson , Johan AA Nylander and Birgitta Bergman

BMC Evolutionary Biology 2011, 11:187doi:10.1186/1471-2148-11-187

Published: 30 June 2011

Abstract (provisional)

Cyanobacteria belong to an ancient group of photosynthetic prokaryotes with pronounced variations in their cellular differentiation strategies, physiological capacities and choice of habitat. Sequencing efforts have shown that genomes within this phylum are equally diverse in terms of size and protein-coding capacity. To increase our understanding of genomic changes in the lineage, the genomes of 58 contemporary cyanobacteria were analysed for shared and unique orthologs.

Results

A total of 404 protein families, present in all cyanobacterial genomes, were identified. Two of these are unique to the phylum, corresponding to an AbrB family transcriptional regulator and a gene that escapes functional annotation although its genomic neighbourhood is conserved among the organisms examined. The evolution of cyanobacterial genome sizes involves a mix of gains and losses in the clade encompassing complex cyanobacteria, while a single event of reduction is evident in a clade dominated by unicellular cyanobacteria. Genome sizes and gene family copy numbers evolve at a higher rate in the former clade, and multi-copy genes were predominant in large genomes. Orthologs unique to cyanobacteria exhibiting specific characteristics, such as filament formation, heterocyst differentiation, diazotrophy and symbiotic competence, were also identified. An ancestral character reconstruction suggests that the most recent common ancestor of cyanobacteria had a genome size of approx. 4.5 Mbp and 1678 to 3291 protein-coding genes, 4%-6% of which are unique to cyanobacteria today.

Conclusions

The different rates of genome-size evolution and multi-copy gene abundance suggest two routes of genome development in the history of cyanobacteria. The expansion strategy is driven by gene-family enlargment and generates a broad adaptive potential; while the genome streamlining strategy imposes adaptations to highly specific niches, also reflected in their different functional capacities. A few genomes display extreme proliferation of non-coding nucleotides which is likely to be the result of initial expansion of genomes/gene copy number to gain adaptive potential, followed by a shift to a life-style in a highly specific niche (e.g. symbiosis). This transition results in redundancy of genes and gene families, leading to an increase in junk DNA and eventually to gene loss. A few orthologs can be correlated with specific phenotypes in cyanobacteria, such as filament formation and symbiotic competence; these constitute exciting exploratory targets.

Abstract

Given the widely noted increase in the warming effects of rising greenhouse gas concentrations, it has been unclear why global surface temperatures did not rise between 1998 and 2008. We find that this hiatus in warming coincides with a period of little increase in the sum of anthropogenic and natural forcings. Declining solar insolation as part of a normal eleven-year cycle, and a cyclical change from an El Nino to a La Nina dominate our measure of anthropogenic effects because rapid growth in short-lived sulfur emissions partially offsets rising greenhouse gas concentrations.

As such, we find that recent global temperature records are consistent with the existing understanding of the relationship among global surface temperature, internal variability, and radiative forcing, which includes anthropogenic factors with well known warming and cooling effects.

A Theory of the Origins of the Species," 2003, p. 29]

"this Darwinian claim to explain all of evolution is a popular half-truth whose lack of explicative power is compensated for only by the religious ferocity of its rhetoric... No evidence in the vast literature of heredity changes shows unambiguous evidence that random mutation itself, even with geographical isolation of populations, leads to speciation" [Lynn Margulis, in "Acquiring Genomes: A Theory of the Origins of the Species," 2003, p. 29]

NOTA DESTE BLOGGER:

Contingency versus determinism is an old, classic issue in the history of science, and certain trends of contemporary science literature appear to be bringing it to the foreground again.

EXCERPT/EXCERTO

1. Inevitability

We generally accept the Oparin-Haldane scenario about the origin of life on Earth, according to which life was formed from inanimate matter throughout a long series of spontaneous steps of increasing molecular complexity, up to the formation of the first self-reproducing protocells. From this scenario, any transcendent act or miraculous intervention is eliminated by definition.

How did this series of steps come about? One answer is in terms of determinism, according to which the laws of physics and chemistry determine the series of events sequentially and causally. Thus, in his book about the origin of life, Christian de Duve (1991) writes `given the suitable initial conditions, the emergence of life is highly probable and governed by the laws of chemistry and physics. . . ’.

This seems to lead one to the idea that life on Earth was inescapable, and in fact, in a more recent work (de Duve 2002), he restates this concept: `it is self-evident that the Universe was pregnant with life and the biosphere with man’. De Duve considers and discusses in this book the importance of contingency, but only limited to particular and secondary effects.

The idea of the inevitability of life on Earth, although phrased differently and generally with less emphasis, is presented by other signi cant authors, for example Herbert Morowitz, in his well-known book (Morowitz 1993, p. 12), states, `we have no reason to believe that biogenesis was not a series of chemical events subject to all of the laws governing atoms and their interactions’, adding also, interestingly, `only if we assume that life began by deterministic processes on the planet are we fully able to pursue the understanding of life’s origins within the constraints of normative science’ (Morowitz 1993, p. 3). He also adds a clear request against contingency: `we also reject the suggestions of Monod that the origin requires a series of highly improbable events and cannot be recovered from the laws of physics’ (Morowitz 1993, p. 13).

Abstract

Three popular hypotheses attempt to explain the origin of prebiotic molecules: synthesis in a reducing atmosphere, input in meteorites and synthesis on metal sulfides in deep-sea vents. It is not possible to decide which is correct. It is also unclear whether the RNA world was the first biological world or whether some simpler world preceded it.

Abstract

The demonstration that ribosomal peptide synthesis is a ribozyme-catalyzed reaction makes it almost certain that there was once an RNA World. The central problem for origin-of-life studies, therefore, is to understand how a protein-free RNA World became established on the primitive Earth. We first review the literature on the prebiotic synthesis of the nucleotides, the nonenzymatic synthesis and copying of polynucleotides, and the selection of ribozyme catalysts of a kind that might have facilitated polynucleotide replication. This leads to a brief outline of the Molecular Biologists' Dream, an optimistic scenario for the origin of the RNA World. In the second part of the review we point out the many unresolved problems presented by the Molecular Biologists' Dream. This in turn leads to a discussion of genetic systems simpler than RNA that might have "invented" RNA. Finally, we review studies of prebiotic membrane formation.

“In an era when natural philosophers were consciously coming to rely on idioms of prediction, experiment, demonstration, and discovery, when accredited truths of nature were established by seeing and believing, Darwin’s approach was doubly unusual. He was inviting people to believe in a world run by irregular, unpredictable contingencies, as well as asking them to accept his solution for the simple reason that it seemed to work.” —Janet Browne, Charles Darwin: The Power of Place (Princeton, 2002), p. 56, describing the un-empirical approach Darwin used in the Origin 150 years ago.

ORIGIN OF LIFE RESEARCH AWARD

$50,000 AWARD FOR BEST PROPOSAL
$2,000,000 in Potential Research Funding

The sponsor named below is offering an award of $50,000 for the best original proposal pertaining to the study of the origin of life on Earth, including an outline of work to be performed in support of the proposal. Multiple awards may be made. "Life" is defined here as a self-sustained chemical system capable of undergoing Darwinian evolution. The proposal should take into account the conditions, materials, and energy sources believed to have existed on the prebiotic Earth. Submissions should provide a cogent hypothesis for how life first arose, including its plausible chemistry, and for how primitive life could have evolved to modern biological cells, including the present genetic material and metabolism. Submitters are encouraged to offer unconventional hypotheses that nonetheless can be subject to experimental validation. Specific questions to be addressed include:

What were the nature and genesis of the first macromolecules on the prebiotic earth? How did the building blocks that comprise these macromolecules become available and how were they assembled?

How did prebiotic molecules first acquire the capacity for storing genetic information and how did the genetic machinery evolve?

At what stage in the origin of life did cells originate, and what did they contain? How did those primitive cells evolve to modern biological cells?

What was the chemistry of the first metabolic pathway(s) and how did that metabolism evolve to modern cellular metabolism?

At what stage did proteins become involved in metabolic processes and how did the link first arise between genetic molecules and other functional molecules, such as enzymes?

All submissions will be reviewed by a panel of scientific experts. Submissions should contain a statement of work to be performed and a letter of institutional support where appropriate. Submissions that suggest a multidisciplinary approach should describe how the necessary research capabilities will be provided. Submissions that rely on extraterrestrial sources of key materials must describe in detail how those materials would have been generated. Submissions involving the supernatural or that violate physical laws will not be considered.

Submissions that are deemed highly meritorious by the reviewing panel will be eligible for additional research funding of up to $2,000,000 over a multi-year period, at the discretion of the sponsor.

Electronic submissions are requested. All submissions shall be in English (minimum 10 point type) and limited to 10 single-spaced pages, including figures, but excluding citations. Submissions will be accepted beginning July 1, 2011, with a final deadline of December 31, 2011. The confidentiality of all proposals will be protected using guidelines established by the U.S. National Science Foundation. My goal in supporting Origin of Life research is to help scientists solve one of the great remaining problems in biology. A solution will give every science teacher in the world, from high school to college, a fundamental understanding of how life probably began on the Earth. In time, the world will learn that the laws of chemistry and physics, and the principle of evolution by natural selection, are sufficient to explain life's origin.

“If we take modularity at all seriously, then any attempt to use developmental mechanisms as phylogenetic tools is doomed: how could one hope to distinguish between bona fide conservation (a stable history between mechanism character) and re-use or (worse yet) re-invention?”—von Dassow and Munro, 1999 [1]

Throughout their evolutionary history, organisms have evolved numerous complex morphological, physiological, and behavioral adaptations to increase their chances of survival and reproduction. Insects have evolved wings and flight, which allowed them to better disperse [2], beetles have grown horns to fight over females [3], and moths and butterflies have decorated their wings with bright circles of colored scales to scare off predators [4]. The way that most of these and other adaptations first evolved, however, is still largely unknown. In the last two decades we have learned that novel traits appear to be built using old genes wired in novel ways [5], but it is still a mystery whether these novel traits evolve when genes are rewired de novo, one at a time, into new developmental networks, or whether clusters of pre-wired genes are co-opted into the development of the new trait. The speed of evolution of novel complex traits is likely to depend greatly on which of these two mechanisms underlies their origin. It is important, thus, to understand how novel complex traits evolve.

So far, our understanding of how adaptations and novel morphological traits are acquired is mostly founded on single gene case studies. On the one hand, researchers have focused on changes to morphology that involve regulatory or structural mutations in enzyme-coding loci predominantly at the termini of regulatory circuits (see reviews in [6,7]), and, on the other hand, researchers have dissected the genetic and/or developmental changes that underlie the modification or disappearance of pre-existent complex traits (Table 1). Few studies, however, have tried to directly address the genetic and developmental origins of new complex traits.

Human Ancestor Older Than Previously Thought; Finding Offers New Insights Into Evolution

ScienceDaily (June 30, 2011) — Modern humans never co-existed with Homo erectus -- a finding counter to previous hypotheses of human evolution -- new excavations in Indonesia and dating analyses show. The research, reported in the journal PLoS ONE, offers new insights into the nature of human evolution, suggesting a different role for Homo erectus than had been previously thought.

PLoS ONE, 2011; 6 (6): e21562 DOI: 10.1371/journal.pone.0021562)

The work was conducted by the Solo River Terrace (SoRT) Project, an international group of scientists directed by anthropologists Etty Indriati of Gadjah Mada University in Indonesia and Susan Antón of New York University.

Homo erectus is widely considered a direct human ancestor -- it resembles modern humans in many respects, except for its smaller brain and differently shaped skull -- and was the first of our ancestors to migrate out of Africa, approximately 1.8 million years ago. Homo erectus went extinct in Africa and much of Asia by about 500,000 years ago, but appeared to have survived in Indonesia until about 35,000 to 50,000 years ago at the site of Ngandong on the Solo River. These late members of Homo erectus would have shared the environment with early members of our own species, Homo sapiens, who arrived in Indonesia by about 40,000 years ago.

The existence of the two species simultaneously has important implications for models about the origins of modern humans. One of the models, the Out of Africa or replacement model, predicts such overlap. However, another, the multiregional model, which posits that modern humans originated as a result of genetic contributions from hominin populations all around the Old World (Africa, Asia, Europe), does not. The late survival of Homo erectus in Indonesia has been used as one line of support for the Out of Africa model.

However, findings by the SoRT Project show that Homo erectus' time in the region ended before modern humans arrived there. The analyses suggest that Homo erectus was gone by at least 143,000 years ago -- and likely by more than 550,000 years ago. This means the demise of Homo erectus occurred long before the arrival of Homo sapiens.

"Thus, Homo erectus probably did not share habitats with modern humans," said Indriati.

Abstract

Homo erectus was the first human lineage to disperse widely throughout the Old World, the only hominin in Asia through much of the Pleistocene, and was likely ancestral to H. sapiens. The demise of this taxon remains obscure because of uncertainties regarding the geological age of its youngest populations. In 1996, some of us co-published electron spin resonance (ESR) and uranium series (U-series) results indicating an age as young as 35–50 ka for the late H. erectussites of Ngandong and Sambungmacan and the faunal site of Jigar (Indonesia). If correct, these ages favor an African origin for recent humans who would overlap with H. erectus in time and space. Here, we report 40Ar/39Ar incremental heating analyses and new ESR/U-series age estimates from the “20 m terrace" at Ngandong and Jigar. Both data sets are internally consistent and provide no evidence for reworking, yet they are inconsistent with one another. The 40Ar/39Ar analyses give an average age of 546±12 ka (sd±5 se) for both sites, the first reliable radiometric indications of a middle Pleistocene component for the terrace. Given the technical accuracy and consistency of the analyses, the argon ages represent either the actual age or the maximum age for the terrace and are significantly older than previous estimates. Most of the ESR/U-series results are older as well, but the oldest that meets all modeling criteria is 143 ka+20/−17. Most samples indicated leaching of uranium and likely represent either the actual or the minimum age of the terrace. Given known sources of error, the U-series results could be consistent with a middle Pleistocene age. However, the ESR and 40Ar/39Ar ages preclude one another. Regardless, the age of the sites and hominins is at least bracketed between these estimates and is older than currently accepted.

David Sheff, All We Are Saying: The Last Major Interview with John Lennon and Yoko Ono (St. Martin's Griffin, 2000):

[Cantarolando] "Too much monkey business..." As outras teorias mudam todo o tempo. Dá a eles alguma coisa a fazer. Pronto."

"Nor do I think we came from monkeys, by the way... That's another piece of garbage. What the hell's it based on? We couldn't've come from anything--fish, maybe, but not monkeys. I don't believe in the evolution of fish to monkeys to men. Why aren't monkeys changing into men now? It's absolute garbage. It's absolutely irrational garbage, as mad as the ones who believe the world was made only four thousand years ago, the fundamentalists. That and the monkey thing are both as insane as the apes standing up suddenly. The early men are always drawn like apes, right? Because that fits in the theory we have been living with since Darwin. I don't buy that monkey business. [Singing] "Too much monkey business..." [Laughing] I don't buy it. I've got no basis for it and no theory to offer, I just don't buy it. Something other than that. Something simpler. I don't buy anything other than "It always was and ever shall be." I can't conceive of anything less or more. The other theories change all the time. They set up these idols and then they knock them down. It keeps all the old professors happy in the university. It gives them something to do. I don't know if there's any harm in it except they ram it down everybody's throat. Everything they told me as a kid has already been disproved by the same type of "experts" who made them up in the first place. There."

NOTA DESTE BLOGGER:

Meu ídolo do rock detonando Darwin, o meu ídolo científico.

I need somebody, not just anybody, please...
