Scottish Horticulturalist Patrick Matthew Proposed More Accurate Theory of Gradual Evolution Before Charles Darwin Did, Geologist Argues

ScienceDaily (Nov. 9, 2010) — Charles Darwin may not have put forth the earliest or most accurate theory of gradual evolution. In an essay in the journalHistorical Biology, New York University geologist Michael Rampino argues that a more accurate theory of gradual evolution, positing that long periods of evolutionary stability are disrupted by catastrophic mass extinctions of life, was put forth by Scottish horticulturalist Patrick Matthew prior to Darwin's published work on the topic.

"Matthew discovered and clearly stated the idea of natural selection, applied it to the origin of species, and placed it in the context of a geologic record marked by catastrophic mass extinctions followed by relatively rapid adaptations," says Rampino, whose research on catastrophic events includes studies on volcano eruptions and asteroid impacts. "In light of the recent acceptance of the importance of catastrophic mass extinctions in the history of life, it may be time to reconsider the evolutionary views of Patrick Matthew as much more in line with present ideas regarding biological evolution than the Darwin view."

Matthew (1790-1874), Rampino notes, published a statement of the law of natural selection in a little-read Appendix to his 1831 book Naval Timber and Arboriculture. Even though both Darwin and his colleague Alfred Russel Wallace acknowledged that Matthew was the first to put forth the theory of natural selection, historians have attributed the unveiling of the theory to Darwin and Wallace. Darwin's notebooks show that he arrived at the idea in 1838, and he composed an essay on natural selection as early as 1842 -- years after Matthew's work appeared. Darwin and Wallace's theory was formally presented in 1858 at a science society meeting in London. Darwin's Origin of Species appeared a year later.

Darwin's error? Patrick Matthew and the catastrophic nature of the geologic record

Author: Michael R. Rampino a

Abstract

In 1831, the Scottish horticulturalist Patrick Matthew (1790-1874) published a clear statement of the law [sic] of natural selection in an Appendix to his book Naval Timber and Arboriculture, which both Darwin and Wallace later acknowledged. Matthew, however, was a catastrophist, and he presented natural selection within the contemporary view that relatively long intervals of environmental stability were episodically punctuated by catastrophic mass extinctions of life. Modern studies support a similar picture of the division of geologic time into long periods of relative evolutionary stability ended by sudden extinction events. Mass extinctions are followed by recovery intervals during which surviving taxa radiate into vacated niches. This modern punctuated view of evolution and speciation is much more in line with Matthew's episodic catastrophism than the classical Lyellian-Darwinian gradualist view.

NOTA CAUSTICANTE DESTE BLOGGER:

Abstract

Single nucleotide polymorphisms (SNPs) are distributed highly non-randomly in the human genome through a variety of processes from ascertainment biases (i.e. the preferential development of SNPs around interesting genes) to the action of mutation hotspots and natural selection. However, with more systematic SNP development, one might expect an increasing proportion of SNPs to be distributed more or less randomly. Here, I test this null hypothesis using stochastic simulations and compare this output with that of an alternative hypothesis that mutations are more likely to occur near existing SNPs, a possibility suggested both by molecular studies of meiotic mismatch repair in yeast and by data showing that SNPs cluster around heterozygous deletions. A purely Poisson process generates SNP clusters that differ from equivalent data from human chromosome 1 in both the frequency of different-sized clusters and the SNP density within each cluster, even for small clusters of just four or five SNPs, while clusters on the X chromosome differ from those on the autosomes. In contrast, modest levels of mutational non-independence generate a reasonable fit to the real data for both cluster frequency and density, and also exhibit the evolutionary transience noted for ‘mutation hotspots’. Mutational non-independence therefore provides an interesting new hypothesis that appears capable of explaining the distribution of SNPs in the human genome.

Ganhando melhor entendimento sobre a divisão celular

Press Release 10-223

Molecular "machine" responsible for pulling chromosome copies apart is isolated and seen in action outside the cell

During cell division, the kinetochore and microtubule pull chromosome copies away from each other.

November 24, 2010

The dance of cell division is carefully choreographed and has little room for error. Paired genetic information is lined up in the middle of the cell in the form of chromosomes. The chromosomes must then be carefully pulled apart so that the resulting daughter cells each have an identical copy of the mother cell's DNA.

The molecular machinery that shepherds and literally pulls the chromosomes apart consists of paired microtubules radiating from opposite poles of the dividing cell and an enormous, but precise, molecular complex called a kinetochore. This 'gentle giant' grabs onto a single special locus on the chromosome known as the centromere.

Paradoxically, the more tension on the microtubule, the tighter the grip of the kinetochore--analogous to the clever mechanism of a Chinese finger trap that grips a finger tighter, the more you try to pull it off. In fact, the proper amount of tension may be a clue to the cell that all is proceeding according to plan. In the absence of tension, the cell is alerted to damage or mutation such as cancer and will frequently self-destruct.

In another feat of molecular acrobatics and precision, as the microtubule draws the captured chromosome towards the pole, it is actually shortening by losing tubulin subunits. To make things a little more complicated, it is disassembling at the very point where the kintechore attaches. In other words: imagine pulling yourself up on a rope, but as you progress upwards, the end of the rope is disappearing right from under where you were last gripping it. This is what this deft mechanism is accomplishing. Because the kinetochore has many points of contact (like a sleeve, or like that very same Chinese handcuff) it is good at not letting go of the microtubule even as it disassembles away.

At 100 nanometers across, the kinetochore is a true behemoth. One of the most complicated functional molecules in the cell is a ribosome, but that only measures 25 nanometers across by comparison.

This perspective of molecular size and complexity should highlight what a true achievement it is that Bungo Akiyoshi (of the Fred Hutchinson Cancer Research Center, Seattle) and colleagues are reporting isolating the kinetochore outside of the cell and having it perform the same tasks in vitro that it is seen to undertake in vivo. They report their findings in the November 25 issue of Nature. The research was, in part, supported by a grant from the National Science Foundation.

Sue Biggins, who participated in the research, says "Purifying this molecule out of the cell is as exciting today, as seeing the ribosome was back over 50 years ago!"

26/11/2010

Spice of Life: Variety Is Also Good for Hares

ScienceDaily (Nov. 25, 2010) — Since 1871, when Charles Darwin wrote The Descent of Man, it has been widely accepted that "Variability is the necessary basis for the action of selection." Variability is associated with the ability to adapt, which is clearly beneficial at a species level. But there is increasing evidence that genetic variability may also give rise to advantages at the level of the individual. Steve Smith and Franz Suchentrunk at the Research Institute of Wildlife Ecology, University of Veterinary Medicine, Vienna have now shown that variation at a particular gene locus in hares is associated with greater reproductive success.

Young hare. (Credit: Vetmeduni Vienna/Teresa Valencak)

The results are published in the October issue of the journal Molecular Ecology.

One of the key questions of evolutionary biology is how variation at the level of single genes affects animals' ability to produce young. Together with collaborators in the UK and in Belgium, Steve Smith and Franz Suchentrunk at the Research Institute of Wildlife Ecology, University of Veterinary Medicine, Vienna have designed a mathematical model to describe the effects of genetic variation on the reproductive success of the European hare. They tested the model on data obtained from wild hares in Belgium and in eastern Austria.

Smith and colleagues elected to examine the influence of two different sites in the major histocompatability complex (MHC). The MHC is involved in immune reactions and MHC genes have recently received a great deal of attention as representing a possible link between genetic variation and fitness. A number of studies have implicated them as possible causes of reproductive failure in humans but to date no experiments have attempted to assess whether MHC genes are associated with fitness in populations of wild animals.

Abstract

The link between adaptive genetic variation, individual fitness and wildlife population dynamics is fundamental to the study of ecology and evolutionary biology. In this study, a Bayesian modelling approach was employed to examine whether individual variability at two major histocompatibility complex (MHC) class II loci (DQA and DRB) and eight neutral microsatellite loci explained variation in female reproductive success for wild populations of European brown hare (Lepus europaeus). We examined two aspects of reproduction: the ability to reproduce (sterility) and the number of offspring produced (fecundity). Samples were collected from eastern Austria, experiencing a sub-continental climatic regime, and from Belgium with a more Atlantic-influenced climate. As expected, reproductive success (both sterility and fecundity) was significantly influenced by age regardless of sampling locality. For Belgium, there was also a significant effect of DQA heterozygosity in determining whether females were able to reproduce (95% highest posterior density interval of the regression parameter [−3.64, −0.52]), but no corresponding effect was found for Austria. In neither region was reproduction significantly associated with heterozygosity at the DRB locus. DQA heterozygotes from both regions also showed a clear tendency, but not significantly so, to produce a larger number of offspring. Predictive simulations showed that, in Belgium, sub-populations of homozygotes will have higher rates of sterile individuals and lower average offspring numbers than heterozygotes. No similar effect is predicted for Austria. The mechanism for the spatial MHC effect is likely to be connected to mate choice for increased heterozygosity or to the linkage of certain MHC alleles with lethal recessives at other loci.

Biodiversidade norte-americana vigiada

26/11/2010

Stem Cells from Amniotic Fluid: Reprogrammed Amniotic Fluid Cells Can Generate All Types of Body Cells

ScienceDaily (Nov. 25, 2010) — Reprogrammed amniotic fluid cells can generate all types of body cells. High hopes rest on stem cells: one day, they may be used to treat many diseases. To date, embryos are the main source of these cells, but this raises ethical problems. Scientists at the Max Planck Institute for Molecular Genetics in Berlin have now managed to convert amniotic fluid cells into pluripotent stem cells. These amniotic fluid-derived iPS cells are hardly distinguishable from embryonic stem cells. However, they "remember" where they came from.

Top: Before their reprogramming into amniotic fluid iPS cells, human amniotic fluid cells are outwardly distinguishable from embryonic stem cells. Bottom left: Amniotic fluid iPS cells produce OCT4 (green), one of the most important marker proteins for embryonic stem cells. Bottom right: Starting from this embryonic stem cell phase, the amniotic fluid iPS cells can form hepatocyte-like cells and others. They produce the plasma protein alpha-fetoprotein (red), which is abundant in fetal liver. (Credit: Max Planck Institute for Molecular Genetics)

The research appears in the online journal PLoS ONE, published by the Public Library of Science.

The special abilities of embryonic stem cells can today be used in multiple "grown-up" cells (e.g. skin and hair cells). This is done by reprogramming the cells and converting them to "induced pluripotent stem cells" (iPS cells). These then possess the typical properties of embryonic stem cells, meaning they can generate any of the cell types of the human body (pluripotency), and they can multiply endlessly.

Stem cells with memory

The scientists have shown that the amniotic fluid iPS cells can form different human cell types. They have also discovered that induced pluripotent stem cells can remember the original cell type from which they were generated. During cellular reprogramming, various genes that control the development of stem cells are apparently switched on or remain active. This confirms other current research results, which show that iPS cells derived from distinct tissues are prone to follow their pre-destined developmental path upon spontaneous differentiation. "We don't know just yet whether this donor-cell type memory will have an impact on possible medical treatment, or which type of somatic cell-derived iPS cell will be most suitable for treatment," cautions Katharina Wolfrum of the Max Planck Institute for Molecular Genetics.

Abstract

Human amniotic fluid cells (AFCs) are routinely obtained for prenatal diagnostics procedures. Recently, it has been illustrated that these cells may also serve as a valuable model system to study developmental processes and for application in regenerative therapies. Cellular reprogramming is a means of assigning greater value to primary AFCs by inducing self-renewal and pluripotency and, thus, bypassing senescence. Here, we report the generation and characterization of human amniotic fluid-derived induced pluripotent stem cells (AFiPSCs) and demonstrate their ability to differentiate into the trophoblast lineage after stimulation with BMP2/BMP4. We further carried out comparative transcriptome analyses of primary human AFCs, AFiPSCs, fibroblast-derived iPSCs (FiPSCs) and embryonic stem cells (ESCs). This revealed that the expression of key senescence-associated genes are down-regulated upon the induction of pluripotency in primary AFCs (AFiPSCs). By defining distinct and overlapping gene expression patterns and deriving the LARGE (Lost, Acquired and Retained Gene Expression) Principle of Cellular Reprogramming, we could further highlight that AFiPSCs, FiPSCs and ESCs share a core self-renewal gene regulatory network driven by OCT4, SOX2 and NANOG. Nevertheless, these cell types are marked by distinct gene expression signatures. For example, expression of the transcription factors, SIX6, EGR2, PKNOX2, HOXD4, HOXD10, DLX5 and RAXL1, known to regulate developmental processes, are retained in AFiPSCs and FiPSCs. Surprisingly, expression of the self-renewal-associated gene PRDM14 or the developmental processes-regulating genes WNT3A and GSC are restricted to ESCs. Implications of this, with respect to the stability of the undifferentiated state and long-term differentiation potential of iPSCs, warrant further studies.

Polar Bears Unlikely to Survive in Warmer World, Biologists Say

ScienceDaily (Nov. 24, 2010) — Will polar bears survive in a warmer world? UCLA life scientists present new evidence that their numbers are likely to dwindle.

Climate change will force polar bears south, where they are unsuited for the diet. (Credit: Alan D. Wilson)

As polar bears lose habitat due to global warming, these biologists say, they will be forced southward in search of alternative sources of food, where they will increasingly come into competition with grizzly bears.

To test how this competition might unfold, the UCLA biologists constructed three-dimensional computer models of the skulls of polar bears and grizzly bears -- a subspecies of brown bears -- and simulated the process of biting. The models enabled them to compare the two species in terms of how hard they can bite and how strong their skulls are.

"What we found was striking," said Graham Slater, a National Science Foundation-funded UCLA postdoctoral scholar in ecology and evolutionary biology and lead author of the research. "The polar bear and brown bear can bite equally hard, but the polar bear's skull is a much weaker structure."

The implication is that polar bears are likely to lose out in competition for food to grizzlies as warmer temperatures bring them into the same environments, because grizzlies' stronger skulls are better suited to a plant-rich diet, said Slater and Blaire Van Valkenburgh, UCLA professor of ecology and evolutionary biology and senior author of the research.

Abstract

The polar bear is the only living ursid with a fully carnivorous diet. Despite a number of well-documented craniodental adaptations for a diet of seal flesh and blubber, molecular and paleontological data indicate that this morphologically distinct species evolved less than a million years ago from the omnivorous brown bear. To better understand the evolution of this dietary specialization, we used phylogenetic tests to estimate the rate of morphological specialization in polar bears. We then used finite element analysis (FEA) to compare the limits of feeding performance in the polar bear skull to that of the phylogenetically and geographically close brown bear. Results indicate that extremely rapid evolution of semi-aquatic adaptations and dietary specialization in the polar bear lineage produced a cranial morphology that is weaker than that of brown bears and less suited to processing tough omnivorous or herbivorous diets. Our results suggest that continuation of current climate trends could affect polar bears by not only eliminating their primary food source, but also through competition with northward advancing, generalized brown populations for resources that they are ill-equipped to utilize.
